This is the truth!
It took me 2 hours to figure this out...
You will need to boot up with the OS file on a disk/zip/cf (give it a few minutes, it will take 3-5 minutes, be patient) then you will have your OS loaded.
At this point the OS is loaded but not saved in memory. If you were to power-down the MPC2000XL you will have to load the OS again.
NOW that the OS is loaded, you will need to Load the OS again from the LOAD screen (SHIFT & 3). This step will write the OS to the internal flash memory.
I just learned this lesson while replace the flash drive on two MPC's today.
