An mpc can have more than one program loaded at the same time, you can save/load one program at a time hence .pgm but you can also save/load more programs in one go hence the aps (all programs) see/read also page 164 in the manual which is your best friend when working the mpc.

.PGM saves a PROGRAM
.APS saves all the PROGRAMS as well as all the SOUNDS

No, a program is not a sequence and it's sounds.
You can have more than one program per sequence, that's the point.

okay, lets say today you're working with 3 different programs...
DRUM1=Kicks
DRUM2=Snares
DRUM3=MiscPerc
...and the sequence you just created uses elements from all three in their current "Drum" Assisgnments.
If you decided to reload your sequence next week and loaded the programs into the MPC in a different order you might end up with...
DRUM1=Snares
DRUM2=MiscPerc
DRUM3=Kicks
...your sequence wouldn't make any sense because the progams were out of place.
If you saved your session using APS under the umbrella title of "Whatever.APS" then reloaded that APS file at a later date, in one step the MPC would recall all programs that were loaded in the exact setup/order they were in the original session with any tweaks or program changes intact. Plus it's a little quicker & easier than loading each program one by one.
DRUM1=Kicks
DRUM2=Snares
DRUM3=MiscPerc
So basically, when you use the APS saving method you end up with one APS file and a bunch of saved samples (but no PGM files). If you also want to save your separate PGM files (so you can use 'em in other sequences) you can choose to save each program individually using the PGM method.
Any clearer?

Here I go again:
What is the point of DRUM1 DRUM2 DRUM3 etc, I just use DRUM1 and generally do Hats on TR1 Sanres on Tr2 etc?

DRUM = PROGRAM
Correct me if I'm wrong, but this is how I think it goes (I never use more than one program at a time so I'm not sure..?)
On one DRUM1 you can have 64 sounds (4 banks x 16 pads = 64 sounds) to choose from. When you run out of pads and you still need more sounds on your beat, you turn to DRUM2, where there is another 64 slots for sounds..
Most people keep certain instruments in certain DRUMS, for example:
DRUM1 - bass drums and snare drums
DRUM2 - cymbals and percussion
DRUM3 - bass
DRUM4 - whatever...

You're on the right track, DRUM1-4 are basically placeholders for programs (PGM files) loaded into memory. While you can load as many programs into the MPC as your memory will allow, you can only use 4 at a time. You choose which 4 you want to use by assigning them into DRUM1-4. The way Cheech explained the general usage is on point.

basically the MPC is 2 pieces of gear in one.
Sequencer
Sampler
The Sequencer is what is tellin the sampler what to play when to play it and for how long, all that info. when u hit a pad on the MPC its tellin its sampler inside to play ex. wave 1 at this velocityHence .all file. All seq's and Songs.
The sampler is what is holding the sounds. So they are too differnet pieces insid of the MPC. Hence 2 diffenret save files.
