When you convert a song into a sequence, it really is converting it into a sequence, like a pattern i.e. if you have 5 different patterns with something on Track 1, it's no longer 5 different patterns with something on Track 1 being played back one after the other, it's turned those patterns into one long pattern with a unified Track 1 and has merged data to do so, hence the reason for sounds seemingly dropping. Pattern with drums on Track 3 and a pattern with bassline on Track 3...converting into a sequence actually turns that into one pattern and the MPC now no longer knows which data to grab (does it want the drums from Track 3, or bassline from Track 3?). When converting a song to a sequence, realize that you're basically merging your track data, therefore each track needs the same data on it.
You can absolutely turn your songs into sequences, you're just going to need to be very mindful of your tracking. When doing drums, you'll have to do them on the same track in each pattern. If you put your bassline on Track 3 of pattern 1, you'll have to put in on Track 3 in all your patterns that you plan on putting into that song.
Honestly, I think it's just easiest to do everything in Song mode. You can't do track mutes and whatnot, but it makes you go into your sequences themselves and work on arrangement and programming them a bit more. So rather than play back the same pattern 4 times while going through track mutes, create and edit copies of the patterns to reflect them. Not only that, but it's pretty awesome to hit play and hear a machine spit out an actual arrangement without having to **** with it. And now that your hands are free, you can twiddle the more important knobs on all your other synths and efx. Like to me, you can just do so much more if your hands are going towards things like that and not track mutes.
