mpc2000xl (trad) vs. mpc2000xl mcd (the new blue)?

Is there any other different between those two, but the built-in card-reader in mcd? I mean if getting an 2000xl, is the mcd worth purchasing or should I go for trad. xl and put the card-reader in myself? Also there are two effect-boards for 2000xl, right. Eb16 and mfc42! What are the differences between these two? And of course the classic question: which one is better!

No difference between the blue and grey XL, except the cardreader. I'd advise anyone to get a s/h 2000xl and install a 3rd party cardreader yourself.

The MFC42 is not an FX board, it's an external 19" midi-controlled analog filter. Read up on analog filters. Bear in mind you need the 8 outs and a mixer to get the most out of this or any other filter.

If you're starting out with an MPC-only setup, I'd say get the EB16. This will give you all the bread-and-butter FX to get going, without the need for the 8 outs or a mixer. You can always expand your setup later as your beat game improves; by then you'll have a much better idea of which gear will help your particular way of working the most.
