What kindo of buffer settings are you using? What kind of driver are you using on the soundcard? ASIO? PC or MAC?
Remember that in Logic the Audio clock determines the syncing of the whole system including Midi. So adjustments made to the audio bufer in the audio hardware settings affects the MIDI timing. If your buffer is too low you will run the risk of dropouts in the clock and the MIDI timing will drift. Also background tasks like virus checkers etc. can screw around with the timing.
First of all you should be using Midi Beat clock and not MMC or MTC. MMC is designed for transport and not for syncing. MTC is an absolute time reference but contains no tempo information. So if you use MTC the MPC will be using its own tempo clock. This might be fine for a few bars but over time it will drift.
Just work out a compromise with the clock by increasing the buffer. You might get some latency (delay) but the clock will be more stable. Then adjust the clock delay so it syncs up with the MPC.
