Does anyone experience the following problem ever:

Lets say I chop a loop into 8, and then sequence it. no mute groups, each individual sound is on mono, and the PGM itself is on poly. These are my normal settings when making beats usually. I high pass filtered the sounds and took the bass out. I copied the pgm and renamed it BASS like normally do, and low passed all those sounds to get the bass. so now I lay the bass on track two, and sometimes when I play it back, it sounds like the tracks aren't playing fully..almost as if the bass and sample are cancelling eachother out. Does anyone know what im talking about? The weird thing is, it doesn't always happen..

I should add that Track 1 has the sample, so I have 2 tracks playing together, track 1 is pgm with the sample/ highs...track 2 is a diff pgm with the sample/ lows

You mean they are cancelling each other tottaly, meaning one of them randomly drop off, cutting the sound? or they are flanging, phasing?
