On most gear, once you're talking 'individual outs' they are almost always mono.
So, you just get them into your protools or whatever as mono tracks and just pan them in that.

So, yes, you'll have to pan things again, but that's normal anyway if you're using the DAW cause you probably want to add f/x and stuff too and re-adjust the panning as you do the final mix.

The 1000 comes with 3 stereo outs: your main stereo L/R outs, outs 12 (1=L,2=R) and outs 34 (3=L,4=R). on the 1000 when you go to track out to your DAW and pan the stereo outs L or R you are not actually mixing your tracks left or right. like what was said earlier, you are creating 6 individual mono outs so when you track into your DAW (ProTools, Cubase, etc...) you recording into mono tracks then you can use your DAWs stereo output bus to create your stereo track as well as pan left or right (if you desire)

and also like what someone said, this is normal practice.
