The "Save entire memory" does not double save your programs, if your programs are named the same as those on CF / Disc they´ll not be affected. But you want them to be.
Just overwrite your old programs and samples, as you chose "Save entire memory" just flip "Replace same" from "NO" to "YES" and the old files will be replaced by the ones placed in RAM with the same name.
Chances are you´ll encounter a "Directory Error" message at the end of the saving cycle, then just hit "Do it" again and it´ll save just fine. If you want to avoid the "Directory error", delete the old folder and make a new before you save (backup in another folder first though), check out TBonus76´s post on this subject as he has got the skills and tricks on that subject carefully described.
But all on saving is in the "Manual", and one can do some "Experimenting" to find out what fit ones needs best. I suggest you try things out for yourself and discover how different modes of saving influence your projects and CF / Disc, work with copies of your projects and a separate folder though.
