I think that effects on the MPC500 use up voices/polyphony in some way. When you turned off the effects, it freed up voices, and stopped sounds cutting each other off.

Are you running the latest MPC500 OS, 1.3.1?

I think they improved the effects/polyphony situation with OS 1.3.
