Is there a way to tell what os was used to install the version of JJ on your mpc1000, does it matter?

Nope. The firmware is a binary file, meaning it's a collection of 1s and 0s. It moves unchanged through the PC OS and is only read by the MPC when it writes it to a special memory, then later reads the 1s and 0s to produce the interface and operations you see. You only use it to download the file and transfer it to a medium readable by the MPC. You could use a smartphone or tablet to transfer JJOS.
