is there a way to make your samples stop at the end of the sequence, even if the sample is longer than the actual sequence?

mmm not that I know of... well exactly anyway..
the way I would do it is either fix the duration of the note in STEP EDIT if u are using samples set to NO LOOP.

If you are using 1 shot samples and Mute Groups:
set an empty sample to play at either the very last tick of the sequence or the very first tick at the start and get that sample to stop the sample you want using mute groups...

ermmm thats probs not the best explanation of mute groups or even a solution to your problem... but im sure theres a good one in the newbie forum or previous posts.

You could also slice sample (in edit page), assign it to a sequence, and manually play the sample from one of the 16 pads. Record yourself playing the sample and simply stop when you get to the end of the sequence.
