midi in problem

I was wondering if any of you have come across a midi problem like mine. When playing chords in to the sequencer when it is running notes get shortened like gating and i notice the other sounds start to jump a bit in the sequence, almost like stuttering. Turn the sequencer off and midi notes play fine through the mpc to my synth modules.
