There are several variables in trying to get the MPC and Nuendo to sync properly and everyone will come up with different results because we are using different pieces of gear: MIDI interface, audio interface, latency issues, etc.
I use my MPC as the master sequencer which sequences everything from my sound modules to software synths. I do all sequence editing onboard the MPC. When a song is complete, I record it into Nuendo as audio.
I haven't tried much editing of instruments withing Nuendo. The only editing I do is with vocals, because I also found what you are doing difficult.
Next month, I am taking college classes on MIDI and recording so hopefully, I will come away with a better understanding and can better/fully utilize the tools at my disposal...
...back to your problem, you can record your loops into Nuendo and use the nudge functions to move the audio around. You can also do all the sequencing on the MPC, save it as a MIDI file and import the MIDI file into Nuendo or vice versa...
Also..have to tried turning off MMC, and using MTC or MIDI clock to see if you get the same results?
