Not sure.
For the first two weeks of having my 2500 I did the same as you, but now I just save the whole project into its own folder, programs and all. I always end up changing the programs specifically for each project anyway.
I have a folder for 'projects' and a folder for 'samples'. The 'samples' folder contains all my base programs/kits which I choose from for each project.
Saving everything you used for each project in a project-specific folder works for me because of the changes I make to the programs, plus we have plenty of space these days with the CF cards, DVD drives and hard drive options available so cheaply. Also, you know where everything is and you aren't afraid to alter your programs due to it having a knock-on affect on other projects that use the same programs.
But to answer your question; I dunno.
Also, you can use 'purge' to delete all the unused sounds in your project prior to saving.
