I've played around with pad cycle a little bit and mute groups don't seem to work the way I'd like.
Let's say I use cycle with A1 -> B1 B2 B3 B4 and A2 -> B5 B6 B7 B8 and put a hi hat on B1,...,B4 and an open hi hat on B5,...,B8.
If I assign B1,...,B8 to the same mute group the hi hat sounds on B1,...,B4 will cut off the open hi hat sounds on B5,...,B8 if you play them directly, but not with the pad cycle from A1 and A2.
Minor complaints though, it seems like JJOS is very close to being perfect (IMO) for programming a drum kit.
