I don't know if this applies to you b/c my experience is with JJOS2 only. But here goes:
I was a bit baffled by the q-links when I first got the 1000. I just assumed when you had REAL TIME filter settings, it would filter whatever the qlink was set to (pad or track). Not so. As for filters, as far as I understand, in the PGM screen you have set either HPF (high-pass filter), LPF (low-pass filter), or BPF (band pass filter) AND turn on the field next to it (frequency? Don't remember right now). The settings for said field go from 0 to 100, and you just have to keep changing that value until you find the range of filter you want (kind of blows). So far I haven't been able to get a full range filter with any setting for a variety of sounds; what i mean is I haven't been able to fully filter a given sound (from total lows to total piercing highs). Usually it's the high end that sounds pretty bad. I know this has to do with the frequencies in the sample itself, but I've found much better results using Cool Edit Pro's filters, which don't seem to rely on anything special to do with the sound you put into it. Strange. Probably just cheap/crappy filters in the MPC.
Anyway, after you get those settings down for filtering, you should be able to use REAL TIME and/or NOTE ON settings on your qlinks to effect your sounds (under CUTOFF mode). As far as effects like flange and delay etc., those you have to change in the actual effects window (fx1, fx2, master effect). Just record that part separately and modulate your effects as you are recording the track. Not so good for banging out a pattern live, but that's the only way I know to mess w/your effects inside the 1000 while pushing sound through them.
