I use my MPC both as a drum machine and as a midi sequencer for my Moog. The problem is, the MPC assigns its internal drum samples to the keys on the Moog, so when I play a note on the Moog I hear a drum noise from the MPC. I know I can turn off the program for a specific track, but is there a way of disabling all external control for the samples store on the MPC, and isolating the pads as the only control for samples?

Try setting the Keyboard to another midi-chanel and use the "Active track recive chanel" setting (Mode + Midi/Synch) and select a specified chanel, not "All".
That works well for me, but it's allways a bit thinking wich chanel to select
