Let's say I have a program that features chopped samples, call it Program 1. And I have another program featuring my drum rack of kicks, snares, et cetera, lets call this Program 2. Then I create a loop and apply a reverb filter for FX1, and add a delay filter on FX2 for Program 1. Is it possible to create another set of filters for my drum rack (Program 2) without having it change the effects for program 1 and have them play simultaneously on a sequence?

Nah, the FXs can be used for as many pads you want, but the effect you use and parameters will pertain to all the pads the effect is assigned to.

Work-around would be to resample with the effects on, then you'll have room for the FX to wet up more pads.

To my knowledge, only the upcoming MPC Renaissance can do what you're asking for.
