Clockworks mutes on channels. Where it gets confusing with clockworks and the Mpc is that the 4 outs on the Mpc are numbered the same such as 4A or 4D, if I mute 4 in Clockworks it doesn't know not to mute 4A and not 4D it just mutes whatever is on channel 4. So if you have any external gear on midi channel 4 it will undergo whatever clockworks tells it. I have two Midi timepieces slaved to give me 16 in/outs. If you go into Clockworks > mutes tab> notes> realtime you can mute the cable action, but it only gives you the option of all channels or no channels. Which means you can control your external gear on the Mpc out or not.
I am still figuring out new things with clockworks and I never really got into the mappings which could resolve the problem,but you know how it is, in between the problems and the fixes I need to make a beat..

Check clockwrk Rom Version 20.1, you can download it from the motu site. There are mutings for input and output cables.

I have the latest Rom 2.0.1 on both timepieces with clockworks 1.3.7 . Thanks for the heads up. I am somewhat familiar with cable muting. This is as I was explaining, which I hope I am doing a good job.
Cable muting makes complete actions (on or off) on individual channels with no difference as to which output is being used from the MPC.
Problem: structure being controlled on every channel and all 4 outs of mpc.
Using cable mute to stop this problem also stops only the selected channel along with
any other external midi assigned to that channel. So the result is the same as track mute
anything on that particular track is muted.
Now the thing I had to remember is that Structure is a plug in and not hardware being routed through pro tools
which means I need to mute the ins to pro tools. This still lets me control my external gear through the midi timepiece
without completely shutting down the channels or cable routing.
What I was looking for was a way to still have Structure on a output from the MPC (D) and control external gear.
The only way I found so far was to uncheck inputs A, B,C in pro tools>setup>midi> midi inputs.
