Which board worked in which machine? The spare board in the LE or the LE board in the spare?

Sounds to me like the SCSI fuse which is the first thing I would check. If that's OK, I'd swap the SCSI cables. There's only so many thigns that can go wrong.

The LE SCSI board worked with the LE Motherboard and the reg SCSI worked in the reg motherboard.

Since I transplanted my regular motherboard into my LE (since I have OS 3.50 and sliced the floppy power to work w/ the internal CF card reader attached to the regular motherboard), I wanted to swap the LE SCSI board since the part is newer into my regular motherboard, but they didn't work together. Odd, because theoretically they should work fine.

The boards work fine paired with their original motherboards.
