I'm now starting to get to grips with this software but I'm a bit stuck.

SEQ1 is my Intro which is an 8 bar pad loop that I want to carry on a little way through the song but I also want to have a 4 bar drum track loop come in after the first 8 bars.

How do I go about having that 4bar looping track without creating a shorter sequence which will ultimately truncate my pad?

Would you just use a single sequence and keep everything in there? I'm still thinking in terms of how FL Studio works.

Each track has an option to set a unique length, by default set to 'Seq' but can be set to a specific number of beats. Set this in the Inspector, make sure the 'Length' parameter has been made visible. If it isn't there, click on the little 3 line icon at the top right of the track row to enable it.
