There are a lot of water marking techniques, but I think your first question should be 'why do I want to do this?' as well as 'is it worth the cost/effort'?

For example, you can hide tags in the .wav files to water mark them that way, but many programs/samplers will throw this data away when it loads/saves. So it is quite easy to strip this watermark data out.

You could also water mark with an audible tag within the .wav file, but this will either be annoying, or may be able to be filtered out in such a way as it will no longer result in the watermark.
