I'm having a hard time understanding what your problem is...
From what I understand you want to go the route of playing your chromatic program on the mpc and not with any out board gear, correct?
What I suggested was for you to make a new program with the notes assigned in chromatic order. This program is completely separate from any others loaded in the mpc. As long as you direct your track in the sequence window to the correct program you should have no problem play multiple programs together (ram permitting). You can assign programs to either of the 4 main banks or assign a pgm number to your new program and direct the track to that program by changing the setting right in the sequence window beside the "pgm:*" parameter.
To change the program number so the track will be directed to it, do the following..
shift programs (6) -- drum 1-4 -- use the jog wheel to find the program you want to edit -- hit open window on the name and change the program number (don't forget the number!)
To change the programs loaded in either of the four main banks, do the following..
shift programs (6) -- drum 1-4 -- drum
