Yes man I'm having the same problem on my brand new MPC1K.
This is the first beat I've even made on it. Very dissapointing. Slightly different from your case, I am getting a pop at the end of each sample rather than the beginning. Just as you say it sounds clean in trim mode but as soon as I exit and hit the pads each one pops at the end and is audible in the sequence. No amount of further trimming has any effect and I've tried discarding all the excess to insure that my samples start at 0 and end at 0. I haven't tried messing with the decay or normalization but I doubt that will help and besides who wants to do that every time?
I hope starting this topic over again will net more results/input from other users.
