I guess you are referring to when you have things on different pads on the same program.
I got around this by using a multichannel sampler/drum machine in the DAW and having the program as a MIDI program and the samples being triggered in the DAW by the MPC's MIDI so I could then have separate tracks for mixing for drums as it was multichannel.
MPC software MIDI program -> DAW-> MIDI routed to channel with multichannel sampler/drum machine -> individual tracks for mixing.
Otherwise if you are doing 1 drum piece per program the MPC plugin throws them all out as stereo so just use the power of your DAW and make the tracks in the DAW mono.
