Can't seem to edit posts in this section, so I'll amend it this way. Did more testing and Problem 2 below is intermittent, so sometimes it will save the processed sample with the programs and other times it will not. Haven't picked up the pattern...

I'm thinking if a Program is selected when in Sample Edit mode that you should only be able to scroll through the samples for that program from the hardware.
PROBLEM 2
When editing a sample that belongs to a program and then saving the Program, the software is not saving processed samples with the program.
Steps to reproduce:
(1) Open a program
(2) Edit stereo Kick on pad A1 and convert it to mono. (the software creates a mono version of the sample with a new name)
(3) Assign the newly created mono sample to pad A1 via drag and drop or scroll to the new sample
(4) Right click and save the Program (which I thought is supposed to save the program and samples in it)
(5) Close the project (do not save it, shouldn't need to for this)
(6) Open Project and load the program, go into sample edit
(7) Hit Pad a1 and the Stereo kick is still there on A. You will also find the converted sample is not among the samples in the sample list when the program is loaded AND the sample does not exist in the filesystem among the other samples in the folder where the Program was saved. It's just gone....
