You can aply this to everything you want to save, only thing is that after the first time you made a new folder you have to make sure you are in the right folder when saving.
My Worklfow for saving is pretty similiar to 64hz's answer.
I use 2 sd-cards. one for my drums and short samples and one for my beats and programs.
I create a folder for each beat i make. In this folder i'll save my program ( same name as the folder) containing every samples of my beat. My Sequences and song i save with "all seq&songs" into that same folder. So everything is in a nice order on my little friend.
as previously mentioned the "purge unused" function in the program mode delete every samples wich is not assigned to a pad. thats all, i think
