What is your sequence made up of ?
Just SEQUENCE events triggering the internal DRUM SOUND generator

Or SEQUENCE events triggering external MIDI devices

Do your SEQUENCES have events present START to END

Or are you looping back to a point within the SEQUENCE when in SEQUENCE PLAY mode ?
IE: In SEQUENCE PLAY MODE you may have a five bar SEQUENCE that is set to loop back to the second bar, giving the effect of a four bar sequence when playing.
The first bar in the above example may be blank.
Stringing all the SEQUENCES in this above example together in SONG MODE will insert the missing bar at the beginning of each step as a result ...
This could, depending on time signatures, tempos and such ... equal an amount of one second ...

The MPC60 is even "more" computationally challenged than an MPC3000. ( Intel 80186 8 MHz )
An MPC3000 is equally as computationally equipped as an MPC2000, and MPC2000XL. ( NEC V53 16 MHz )
They can "suffer" in a similar manner too.
Problems in SONG mode are more to do with misunderstanding of MIDI event streams than as a result exclusively of an under powered CPU.
...and more likely to effect processing of outgoing MIDI data at the SONG STEP transition point than the internal drum sound generator.

The SONG MODE is actually tighter at the next SEQUENCE transition point than SEQUENCE MODE is when playing and repeating at the loop transition point in SEQUENCE PLAY mode.

A good point to remember and stated also in the manual.
SONG MODE works fine when used with a bit of thought as to what you are sequencing.
The MPC3000 is less likely to suffer step transition delays when playing internally sequenced sounds.
The MPC3000 may suffer transition delays when transitioning between steps if heavy MIDI data is present.
The definition of "heavy MIDI data" varies based on various contributing factors.
