Backin up files from CF or hard drive.

I wanna copy/backup all my files from my CF card and hard drive in my MPC2500. Should i just hook up the USB and do it on the computer, or is there a different way? I tried to hook up USB and for some reason it wont copy over all my sequence files. Anyone know a way to handle this?
