I have a song that I want to track & it has some sequences that vary in tempo (necessaryfor dramatic effect). So, say I wanna track it in ProTools How do I account for the change in tempo?

Sync them using the timecode, it´s not tempo-based. Then add according tempo changes in PT (or however it is called there, never worked with PT)

Do you use the mpc as the master?

ONly a few software sequencers allow to be slaved. I sometimes do it that way with Ableton Live via midi clock. When tracking the DAW is the master (timecode), you can then skip around in the track nicely.
