You should narrow down what is casing problem. There are a few possible scenarios (that I can think of) that why you get the distortion with long 808 kick.
(If you have the issue with only the long 808 kick in the mix, then I think there is issue with your mix.)
Possible scenarios:
1. 808 kick is set in "poly" in MPC's program. (use "mono")
2a. MPC-1000's pre-amp is not able to drive the super low 808 kick, which is most likely normalized.
2b. Your speaker and / or amplifier is not able to express the 808 kick sample. (low end sound requires more wattage than mid-range in the same decibel level)
How to find out: Use other audio device (burned CD, audio via USB sound interface, etc.) to play exactly the same sound. Check whether it sound different or not.
3. Because of your room. I presume that your room is not acoustically treated (no bass traps, etc.)
