Pretty sure that I know what you're talking about...
I also use Logic, but not with an Mbox, I have a Tascam FW1884. When I sync my MPC to Logic (and this has always happened for like 6 years and to this day). The MPC jumps the bar, meaning that it starts earlier than bar 1. It's pretty slight but you can see it in Logic without a doubt. I've never been able to fix it, i just roll with it and work around it.
This explains why the first half of the kick is cut off, because it's sounding before Logic is recording at bar 1. This also explains the pop, because when Logic is recording it's already into the sound of the kick, meaning that it's not starting the song or sound at the zero point.
What I do to work around this is I always sequence in 4 bars of silence at the beginning of the song. This was known as 'chase time' in studio's from way back, used as a way to ensure multiple devices are synced together. Chase time used to be recommended at 10 seconds, but you won't need to do that for your application, just use 4 bars. Then to render (or bounce BNC in Logic). If you cut the silence with the scissor tool and highlight all remaining wave files, and click bounce, Logic will automatically set the start and end points according to what is highlighted.
Give it a try... and you should be able to see the kick starting before bar 5
