you have to PURGE all samples not in use by a program. You probably have a bunch of the same samples loaded, all with different names (etc), taking up all your 128MB internal memory.

Go MODE->PROGRAM->PURGE(F6). Press DO IT(F5) to "purge/erase all samples not used in any programs in memory". In my case, it notes "29 samples are not used". MPC will purge those samples; may take a little bit of time, but after you should be able to load 2MB of samples to a program and save it to MPC Internal/CF card for loading/autoloading later.

*NOTE* I turn AUTOLOAD off, and save "ENTIRE MEMORY" to folder on CF card when I'm done - when i turn on the MPC again, i load "ENTIRE MEMORY" from folder on CF card, and not AUTOLOAD. Not sure if you have a CF card or not, but the same concept applies to MPC Internal Memory.
