When using the Note repeat button how do I stop the sound from flanging/doubling? Despite setting the sound to mono, patch to mono, and the mute group set to 1 it still plays two notes at the same time. So lets say I have a snare drum but perform a real time note repeat. The doubling of the snare drum will occur at the position of the programmed snare. The roll/repeat feature should take over and have priority, should it not?

I am a tad bit confused by what you mean...

NOTE REPEAT corrects in realtime, meaning that if you press a pad off beat the NOTE REPEAT will correct on the next beat. This all relative to the TIMING CORRECT setting you have set.

The only way you can have flanging snares is if the pattern is looping and you are adding quantized notes on top of more notes.

i think there is no way to avoid this
you have to mute the snare when you're using 'note repeat' with the same sample
