From what I have gathered, in JJOS2XL they chose to make the default numbers of the pads be chromatic (i.e. A01 is 36, A02 is 37, etc.) instead of the GM style that the old OSes had. And, there is no way to reassign these pad numbers. So when loading a PGM from an older OS, the pad assignment will be altered if the TRACK was a DRUM because say the snare was on A02 on the old OS, that would now be A01 on the new?

The problem I have with this is Tutor's Dirty Drummer PGM still has the correct layout despite it being used on two different OSes. What am I missing?

Moved this to the JJOS forum. I'm not entirely sure what you're asking, either way that is the place for JJOS related issues. Maybe shoot MPC-Tutor a PM see if he knows whats up...

No worries, I realized it was in the wrong place after I posted it ><.

I just figured it out while trying to re-word it for you, lol. The PGM assigns the sample to the pad number not the MIDI number so thats why the PGM's work no matter what. However the SEQ refers to a specific PAD and MIDI number sense it keeps track of both the velocity and duration and all that MIDI info. This explains why sequences dont work from JJOS1 but PGMs do.
