MPC 1000, JJ OS 3.16 - Timing is off when I record

So I have T.C. on at 1/16 and swing at 54%. If I record a basic 16th hi-hat for 2 bars and then listen to the loop, the timing is a beat off measure. The first hi-hat is played on time but then it quickly plays again making the pattern off.

I want my hi-hats to sound like:
o-o-o-o-o-o-o-o

but when it loops it sounds like:

oo-o-o-o-o-o-o--o

When I upgraded to OS1 and tested it out again, it worked perfectly. The hi-hats were quantized and on time. This makes me believe it is a software issue?

Is the problem with my settings?

EDIT: If I press F1>Fix then it sounds perfectly. Why doesn't it automatically quantize when it begins to loop even when my T.C. is on?

I think i had this problem.

There are 2 ways of updating the os.

1. (If you own the Black mpc)
Put the OS update file on a memory card,
Insert the memory card.
Start the mpc and look for the os update file.
Once you find it you just load it like a sample. (Right way, Worked for me)

2.(If you own the blue mpc)
Turn the power on while pressing down the WINDOW button

Press the REC button - the MPC1000 will start processing the update and will then re-boot automatically with the JJ OS
