You don't need to sync you can just record the L and R and set the project tempo the same as your MPC then trim it up. If you hit open window on Count in you can set it to On-In Rec+ Play then you will get 4 clicks of the metronome to assist in lining it up on the 1.

Ok, yeah after some manual readings and past MPC forum stuff, I understand a bit more. I am order a 6i6 soon so I can record both my synth and MPC in stereo simultaneously. What is the best method to track individual drum hits? Does setting each drum hit to an individual track really matter that much? Thanks guys.

Yes, seperate everything, this gives each sound it's own mixer channel for full control of volume, fade, pan, track mutes, individual sound stem track processing in daw, processing etc.
