Swing only affects the track it is applied to. At any time you can do note shifts and adjustments in step/edit. I don't apply swing until the first set of drum patterns are completed. Once i've got the foundation of the groove set I go back into step/edit and do note shifts. The dopest thing about the MPC-60II is that you can set your EDIT mode to either NEXT STEP or NEXT EVENT in which I'll almost always go back and turn swing to OFF (hi-res) and retain NEXT EVENT you can still scroll forward or backward at increments of 96 in the main screen and jump from note to note in the EDIT screen shifting as necessary. I almost always mess with the timing of my snares - delaying them on the 3rd beat or bringing them in a tad early. I also mess with the first beat of the 2nd measure, sometimes bringing the kick drum in a little earlier on the previous measure. The editing features on the MPC-60II are endless.
