I have an MPC One. Firmware: 2.9.1

Create a drum program

Program Transpose: -1
All pads set to Note On in Program Editor
NO Mute Groups defined

Record Sample1, set it to forward loop, assign it to A01
Record Sample2, set it to forward loop, assign it to A02
Record Sample3, set it to forward loop, assign it to A03

Trigger A01: Sample1 starts looping.
Trigger A02: Sample2 starts looping, Sample1 continues looping
Trigger A03: Sample3 starts looping, Sample1 continues looping, Sample2 continues looping
Trigger A01 again: Sample1 starts a new loop, Sample3 continues looping, Sample2 loop is stopped

I've tried numerous variations on this...
More samples...
Reassigning samples...
Pads set to Polyphonic play (in which case, triggering a pad additional times causes multiple of the same sample loops to play, rather than replacing the current one)
In EVERY scenario, triggering A01 kills the A02 loop(s), but none of the other loops playing – and triggering any other pad does not kill any other pad's loops.

Is this a bug?
Am I missing something?

I tried the same on bank E...

Trigger E01: Sample1 starts looping
Trigger E02: Samples1 & 2 looping
E03: Samples1, 2 & 3 looping
E04: Samples1, 2, 3 & 4 looping

This is where it gets interesting...
Each pad will stop the next pad from looping.

Example: With Sample1, 2, 3 & 4 all looping, if I trigger E03, Sample4 will stop. If I trigger E01, Sample2 will stop,

I'm very confused by this.

You said the Pads are set to POLY? What about the Program? Is That Set To POLY?

I tried at at 16 and Poly. Same result.

I get different interference patterns with different Transpose settings. For example, when I set it to +3, A01 muted A05 (if I recall correctly... I tried so may settings, it's difficult to remember which settings cause which pads to interfere with which pads). If I set the Transpose to +/-24 it seems to work with all 16 pads in bank A (hard to test all patterns) but I'm assuming it will interfere with pads in other banks.

When setting Transpose to +1, that's when A02 stopped A01 (rather than A01 stopping A02).

I just want to understand why it's happening, and be able to set it up to work for me (or at least not screw me up when A11 mutes B03, or whatever). There has to be a pattern to understand here... I'm assuming it has something to do with how far notes are shifted when using Transpose properly in a keygroup, but I am not a musician, so have limited understanding of that.

Don’t use program transpose with long samples.
Edit each sample on it’s own.

Would you be willing to share your project so we can help troubleshoot?

Feels like this could be a polyphony problem and/or a polyphony config issue.

The samples were only a few seconds long each. There is no project to share, I just set it up the way I described above, to try this method and see how it worked. It worked great for asynchronous live looping (except for that minor annoyance of pads cutting other pads off).

I have a feeling his PROGRAM is set to Mono. And his Pads are set to POLY in the LFO Modulation Tab

I assure you it was not.
At one point in my testing, I had four quick one-shot notes sampled off my synth. They were loaded into A01-A04. I had dozens of loops of these samples running simultaneously. When I hit A01, all the loops running on A02 stopped, but everything else continued.
