Just tested this here.
Looks like if i uncheck "CC64 Sustain On/Off" from Track MIDI Perform Settings, my MPC One stops sending CC64 when i stop the sequencer.

Running OS 2.12.3

Did i understand the issue correctly ?

I believe you go to Track View
then (for the track in question) click on the Midi symbol/FILTER to open it.
For MIDI CC Filter you have the option for CC64 "When unchecked, the MIDI CC message type will be ignored by the track" (according to the manual).
