If you're referring to the sample pool on the MPC itself, you can't organize it into folders.
However, if you're talking about internal storage or an SD card, you can create folders when saving samples or projects via the save dialog.

Your post is a little unclear. If you are sampling into the MPC and sample in multiple sections of a song or different sources, you should be able to save the project and there will be a folder with all the samples. The MPC in standalone doesn’t automatically show the project folder, but you can see it by clicking the cog wheel in the browser. There will be a folder names the same as the project like [Project] with the Assisi aged files.
