Making a sequence from song mode - ALL SCREWED UP!

Ok, I've been running in to this problem lately, when I convert a song into a sequence the sequence isn't in the right order or sometimes it goes blank for 4 bars. What's going on? I tried reinstalling the OS and all that to no avail. What should I do?

No it doesn't pause, I have no clue why it's doing this.

do you have the same sounds on the same tracks in each seq used prior to song mode?

No I usually use the same tracks for the same types of sounds, kick, snare, hi-hats, etc...

Have you looked at merge channels to track options, etc? I can't remember details and don't feel like digging through the PDF right now but that can cause some havok if set wrong.

Just an idea.
