What are you sending the clock to? One thing about the MPC is that its timing is rock solid. Any deviations in the clock signal would be in the order of milliseconds and pretty much undetectable. Timing is the machine's greatest strength. The clock problem might be on the other end. It could even be Midi cables.
Some Midi cables are prone to electrical interference and can mess up the midi clock signal.

Also Midi clock will never be as tight as the MPC's own internal timing. I always notice this when syncing the MPC to Midi clock. I know it's the other way around in your case but it's a shortcoming of Midi clock and not the MPC.

I'm syncing to a Boss RC-50 its a guitar looping machine. The cables are really long. I also tried to sync to a Numark CDX and the incoming sync/tempo on the CDX was freaking out.

And I've always noticed when I sync to Reason via Midi Express (the sync is rock solid) when I stop its a different tempo read out on reason.

I get the same with reason. The sync is bang on but next time u open the song in reason it has a funny tempo, sometimes half what it should be. As soon as you hit midi sync enable its gone though and syncs fine when u hit play on the mpc.

I've got an Elektron Machine Drum that shows you a continuous update of the incoming Midi clock. You'd be amazed how much the clock deviates from beat to beat. This applies to any machine generating Midi clock. As I said previously Midi clock isn't inherently the most accurate there is but it is accurate enough for Music. MTC is a lot more accurate as a time base but timing between unique Midi devices will drift over time because of discrepancies between the BPM on different Machines.

Reason is weird when it comes to tempo. But I only use it for the sampler.
