i used to get these problems too but then i would find the project i was trying to save a few days or weeks later in a completely random spot. Then i actually caught myself screwing up and not saving the files to the correct folder (for example, if i had just loaded a snare from another file, the project would save in the snares file) so this might explain your file going missing, perhaps plug in your computer via USB and search for the missing file. Also in reference to just the program and seq loading when loading projects, make sure you select load "with samples" when it prompts you, its easy to skip over that bit i find
