If I save my programs as an APS. file, will my mixer setup be saved

Yes, mixer setup is saved inside the APS file.
The manual tells you this, 2kxl manual, pg 135.

Yes Sir. Be sure to make a folder before you save the aps, pgm, and seq so that you beats/tracks can stay organized.
