That is happeing because you transfering MIDI files. You need to record the Audio outputs into Nuendo.

On each track you can record as many samples (pads) as you like.
It's more flexible to do it - 1 track = 1 type of sample, for example a bass line.It gives you better editing and tracking possibilities.
Anyway,it's up to you.
By the way,try reading the manual from start to end.That's what I did when I got my machine and it helped me avoid questions like that.
