I have not tried this yet, but it seems like with a little (lot of?) work you could (effectively) extract a section from the middle of a sample. For example, if a sample had 3 elements in it "ABC", you could extract the "B" and just leave "AC". As I said, I haven't tried it, but it seems like you could do it like this:
1. Copy a sample so you have two copies of it, Sample 1, and Sample 2
2. In Sample 1, set the Start Point at the beginning and the End point at the end of section A
3. In Sample 2, set the Start point at the beginning of Section C and End Point at the end of the sample
4. Create a new Sequence with Sample 1 and Sample 2 playing back-to-back, and nothing else in the Sequence. You may need to play with Step Edit and insert the two samples so they exactly "b-u-t-t" against each other.
5. Record a new Sample and record the MPC1000 itself (INPUT=MAIN OUT) playing your new Sequence. Call it Sample 3.
6. Sample 3 contains "AC" and no "B". Now you can delete Sample 1 and Sample 2.
Your point is well taken though, there is no "easy" or direct way to remove the middle of a sample.
Now, instead of all that, do it with a wave editing program on the PC and it takes 2 seconds.
