Every time I shut down My MPC it feels like its going to break down sooner or later. Is there any safe way to shut down the MPC?

What do you mean? Most digital devices should be fine turning off, the biggest worry is the hard drive. Those can die at any time anyway, but I usually try to "spin down" before turning off (although I'm not sure if this really helps at all). I usually spin down anytime I am done with the disk unless I plan on saving soon or want to make it silent (my drive can be noisy at times).

I think you are just getting confused by comparison with your PC.

When you shut down windows, it is generally writing some last minute stuff to the hard drive first, which you will mess up if you just cut the power.

The MPC4000 isn't doing anything like that, so you can just switch it off with its power button.
