This is how I use the MPC live:
I use 8 different sequences for every song. Each being a part of the song, like 1-Intro, 2-buildup, 3 break and so on...
For instance the break sequence contains one bassdrum-track, one bassline-track, one for hihats etc..
If I then mute, let's say the bassline and then change the sequence to the buildup-sequence and then back to the break sequence again the bassline track is still muted.. since that is how I left it earlier. It would be great if it went back to how i originally programmed it and saved it.
And using recorded mutes won't work since it will unmute or mute itself again everytime the sequence loops, and believe me, I can stay on a breakdown for ages 
alright I get it now, and I've got a good idea (I think at least) for a solution
set up your song sequences like so
Seq01 - Break sequence
Seq02 - Build-up sequence
Seq03 - Break sequence (copy)
Alright, so the reason I say put a copy of the break sequence right next to the other break sequence is because in the copy of the break sequence you will go into STEP EDIT and insert a track mute message ON (or maybe it's off, you can figure that out) for every track that contains information in that sequence at the very beginning of the sequence. So, for 8 tracks your first 8 events in the sequencer should be track mute instructions telling all 8 tracks to unmute themselves.
That way, when the track loops back to the beginning, every track - whether it is already muted or not - will be unmuted at the beginning.
So then now that you have that, you start with Seq01, which has absolutely no track mutes at all and do your mutes real-time as the sequence plays. Then you switch over to Seq02 for the build-up sequence and when that is over switch to Seq03, which will play the same as Seq01 but with every single track playing. When you want to start using track mutes again, switch back to Seq01 which will be exactly how you left it and you can continue to mute tracks as you please without them unmuting automatically when the sequence loops back to bar one.
