here's the way i do it...your method might be different.
first, i only sequence loops in the mpc. i just build up a track and play it live using track mutes. once i'm convinced i have all my loops in order, i'll mute every track.
i thencopy a sequence out for each track i have a mute for + 1. so if i have 16 loops, i'll copy it out to 17 sequences.
the first one i leave muted, then i scroll through each sequence, unmuting a track in sequential order.
then i go to song mode, and set the first sequence to blank, next sequence to #2, muted, #3, muted, #4, etc...
the muted bars in between allow you to catch the tails of your other sequences without it chopping off. you can chop it later if you want.
this way you can record everything into your DAW in one shot, and use the scissors and DAW to arrange your song.

Well the "best" way would be to buy a Pro Tools HD system, SSL desk, pro outboard, compressors etc etc, or pay 1000's a day hiring a pro studio to do it for you. But without you giving any information on your personal set up, its a bit hard to help you.
There is no 'Best' way to do anything, so maybe you should tell us what equipment you are working with and we could suggest the VARIOUS METHODS available to you.
High end gear will not somehow make a wack beat sound good, the pioneers of hip-hop used basic gear to produce many of the classic tracks we all know and love. WACK IN=WACK OUT.
